La Sección 9, después de haber sido deshabilitada, vuelve a ser reconstruida clandestinamente con Daisuke Aramaki al mando, bajo las órdenes de Yoko Kabayuki la primera mujer Primer ministro de Japón. Bajo Aramaki, y al mando de la Sección 9 estáde nuevo Motoko Kusanagi con los mismos compañeros de la temporada anterior y junto a nuevas incorporaciones, incluida la de los Tachikomas que habían sido deshabilitados por haber adquirido una IA muy desarrollada. Esta vez se enfrentaran a una serie de atentados terroristas de la organización «los 11 individuales» y a la conspiración del servicio de inteligencia. El principal hilo argumental de la temporada es evitar el enfrentamiento entre el gobierno y los refugiados asiaticos.
