La historia de esta segunda entrega se sitúa tras la salida de Motoko de la 501. Motoko decide buscar miembros para formar su propia unidad pero, mientras lo hace, alguien hackea el Logicoma. Cuando estátransportándolo para buscar anormalidades, es atacada por una unidad armada. No mucho después, se encuentra con Batou, Ishikawa y Borma. Segunda de las cuatro películas que forman Ghost in the Shell Arise.
